The configuration should not reset itself after a restart. At least this is not the case for me or others. What version is your server running on? Then I can take a look at the whole thing.
You always have the owner rank via op, as the plugin assigns the prefixes based on permissions. Since you have all permissions with op, you logically also have those for the owner rank. That would be an idea for an update that I will make to ignore op. But you can simply remove the ranks from the owner by inverting the permissions.

What is supposed to be risky about this plugin? Simply making an assertion and not justifying it is easy. And waht means we? Also, you haven't uploaded a plugin yourself, so I guess you don't know your way around.

Everyone who has OP automaticly gets Owner because he has all permissions. For custom ranks look into the config.yml .
